So no matter what you are writing, be it a fiction, a fanfiction, or even a historical biography you will always be unsure about some part that you are writing and you will always have people ask you questions or confront you about things that you are writing.
The same even holds true for one of my current fan fictions.
Long ago, in What They've Needed All Along (my first Megamind fanfic), when I first introduced Minion and Reena and depicted him as nervous I received several reviews/messages loving the chemistry between Minion and Reena. And I received a message not so happy about it. I don't mind criticism and questions, I don't; they let you see things from another side and sometimes even help you to correct things that you have done wrong.
So I received a message saying that they hoped I wasn't doing a whole romance angle with Minion and Reena because it would be "creepy". And I admit I had my few doubts after the first intro between the two. Minion romance is not done very often, and being the least human of the characters it can be difficult to work with. But Minion is a sweet character and definitely deserves someone too. Which is another reason why I worked in Reena. At first she was meant to just be the hacker friend who helped to thwart Adam. And then one day out of the blue I got the inspiration to Minion just be absolutely stunned by her and eventually have their relationship grow into something more..
It's also fun to work with because Reena brings out something else in Minion. He's always spent all his time going along with the flow, taking care of everyone else and following along with whatever harebrained scheme his friend could come up with. Of course we all saw that Minion could indeed stand up for himself in the movie and in my fic I gave him that same spirit, but still his moments of arguing are few and far between. Reena brings out a more confident side of Minion; someone who stands up for himself and fights back. Reena is full of spirit and a bit of piss and vinegar; she doesn't take shit. Where Roxanne is cool and calculated in her battles Reena is more violence and ass-kicking. That kind of fire lights a fire in Minion's blood as well; which is fun for sure!
It's funny too because I've had a few people ask why I don't ever depict Megamind and Roxanne arguing. "Real couples fight and they never fight! They're too perfect!" If you think about it; they have fought before. Almost every time that she was kidnapped. But they've never been the type to scream and yell at each other. As I said before, Roxanne is more calm and cool and that's one of the main reasons she was always able to trip up Megamind (and in my headcannon anyway) one of the reasons he fell in love with her; she never backed down from him. PLUS he's been in love with her for YEARS! He's not going to let any silly little thing turn into an argument. Plus they don't really have anything to argue about.. not yet anyway. But even still there are plenty of couples that don't argue. Roxanne and Megamind are just one of those couples in my fic.
I do still have other ideas for the blossoming couple; they aren't going to be the type that falls instantly in love. They will have problems, they may well fight. I have some ideas that I am not sure about doing; I'm not sure how well it would be received and I'm still not entirely sure that I like the idea enough to use it. I've had the idea since the ending of my first fic but now I'm starting to have my doubts. SO we shall see!
But I'll stop rambling now and move along with my night :)

I understand that you wish to give Minion some love (because, he deserves it god damn it!!!)
I say go for it. The movie left a lot for the imagination so why the hell not? It's your story and if you see a reason for something to happen, if it gives the story a purpose, then what's one critic who says "it's creepy." going to matter? All that matters is how YOU feel about your story. :]

And if you DO make them figure out some sort of sexual act that works for them (I imagine they'd have to be creative since their parts probably probably aren't particularly compatible, but that should be easy) that would trigger some of the audience to go "ick". There are some that would be totally into it (hey, tentacles!) but others, not so much.
It's your story, of course. So, it doesn't actually matter what I think. I just felt like sharing my thoughts on the subject. In the end, you should write it however you want.

And so I spent some time reflecting and thinking and then BAM I had something come along that just inspired me that I feel could work.
I'm not saying they are going to have some sort of strange mecha-fish-tenta-human sex, but I do have an idea that just might work.
of course now I also am starting to get other ideas as well.. its too late now to turn back to the wayne angle, but I still have ideas for our ex-hero.
